The essential difference is, well, essential. Nuclear radiation is ionizing radiation, in which subatomic particles or electromagnetic waves are energetic enough to detach electrons from atoms or molecules, thus ionizing them. Microwaves do not contain sufficient energy to chemically change substances by ionization, and are thus nonionizing radiation. The word "radiation" refers to the fact that energy can radiate, and this is true of all energy in the electromagnetic spectrum, including visible light. The term in this context should not be confused with radioactivity. I stopped by the nuclear radiation lab in my campus when microwave ovens were first introduced, and they said the only concern was those who watched their food cook for a very long period.
